You may change the color in adding the prefix in admin cp > Configuration > Thread Prefixes > Add New Thread Prefixes >

Prefix:
Prefix Name

Display Style:
Use HTML there and add the Prefix

Available in forums
Choose

Available to groups
Choose

Yes, example of red tag that says "[MyBB]" :
<span style="color: #ff0000;">[MyBB]</span>
Would produce:
[MyBB]
