Any one have any idea on how nickman made some forums go into seperate directorys?

E.g. The modification categorys aren't on the index but there in the modification section.

Would anyone happen to know?

basically you have to edit the index page to not select those forums, and then copy/paste index.php and have them only select the forums on that page.

Would that be the template of the index page?

Ok, do you mean the index.php file within my ftp or some other? :S

You have to mess with PHP code to do it. It's not the easiest thing in the world to do, so unless you know PHP I wouldn't suggest doing it.
